Currently we become somewhat something of an ansible script in the matrix-synapse clanModule as deleting users from the config does not delete users in the database. Changing the domain also breaks installation

Disabling users is fine, but I would be careful actually deleting data. I.e. if you remove the definition for your login user, your home is also not deleted and this is often a good thing.
